The jenkins rpm package includes the file /etc/yum.repos.d/jenkins.repo and will overwrite that file if you've made any local changes. Common practice for yum would be to include the repo file in its own package, such as "jenkins-repo", but not in the jenkins package itself. Either way, it should not overwrite local modifications.
