The build timeout plugin starts with the countdown when the parent run of a matrix job is started on a slave. If you enable parallel runs for a matrix jobs (which was added in 1.46x), it can happen that the parent job is started, but the matrix subjobs have to wait because no slave is available. If your test farm is under load, the timeout is triggered and your matrix job is killed.
