How to reproduce:
1. Create job and define 2 stacks in it leaving the check boxes ticked.
2. Save job configuration
3. Go back into the job configuration and uncheck the auto delete check box in the first stack.
4. Save the job configuration.
5. Go back into the job configuration.

Result: One stack is now missing.
