The problem I'm having is that I have so many plugins installed that the configuration runs over 4-5 screens long... I find it hard to have an overview of it without scrolling. Even just scrolling is hard because the configurations are not in any intuitive order ...

The suggestion here is to be able to categorize the confiuration chunks and group them under different tabs. These tabs could be the category in which a plugin is under the update center page. Now in those tabs they could as be ordered according to their plugin name. No need to have different pages/form, all in the same html page with a jquery plugin to navigate between those pages would be good.
