After installing sidebar-links,this option is removed:

[JENKINS-49780] Sidebar-links plugins kills "restrict to" option in GUI build configure

I have Sidebar Link 2.1.0 on Jenkins 2.319.3. When configuring a freestyle project, I see both "Sidebar Links" and "Restrict where this project can be run" checkboxes, and they seem to work OK.

If you can still reproduce this issue, please reopen and report which versions of Jenkins and the Sidebar Link plugin you are using.

According to config-assignedLabel.jelly, the "Restrict where this project can be run" setting won't appear if the agents don't have two or more distinct labels, there are no clouds defined, and the project is not already restricted.
